The injectors are still the same ones from before the swap. Could a loose throttle cable make it run like that? I told my friend that I thought that might be the problem but he looked at me like I was stupid.

I'm still thinking fuel delivery issue simply because of the response problem you're having. I wonder if flashing the computer might help in case there's a sensor that's different. Flashing the pcm will allow it to recognize it and run default settings.

I was thinking of flashing the computer. How would I go about doing that exactly? The battery was disconnected for a couple days and thought that would have caused it to reset but maybe not.

Does it ever clear up after bogging? My 1992 would bog pretty bad when taking off then it would clear up and go. I have a 95 also so one day I started swapping sensors to see if I could figure it out. None of the sensors made a difference so I took a vacuum cap and blocked off where the EGR solenoid attaches to the throttle body. It ran like a champ and since I had already tried replacing the solenoid with a known good one I figured I either had a bad EGR or the wiring was messed up going to the solenoid. I swapped EGR's and it cleared right up. The weird thing is with both EGR valves on the bench they both tested good with a vacuum test. Good luck!

@Shamrock. That's a great idea, I didn't think about bypassing the EGR

When you set timing was the wire under the heater box disconnected?

I did dissconnect the wire under the heater box when I timed it. The bogging does seam to clear up when driving as I had no noticeable problems when driving to my house a month or so ago. I am going to order an EGR delete kit and see if that will help me out at all.

Before you do that just cap off the port on the TB and take it for a ride.

Well I finally got some free time to mess with the motor today and have some VERY GOOD NEWS (I hope)! I disconnected the EGR valve and started it up and messed with the throttle for a good 5 minutes with no issues. Then I hooked the EGR back up and it started having the same issues again (bogging and a slightly rough idle) so I unplugged it just to make sure and it was running fine again. Haven't taken it out on a drive yet since I still haven't welded the exhaust back up from the motor swap so it's still kind of loud but I will keep you all updated! Thank you for your input guys, it may have taken a little while but I feel we have finally solved the problem here!!!
